“Is there any beta Exchange 12 testing programming?”

“Can exbpa be run across multiple domains in a forest?”
I have not tried it across domains/ or forests, but as long as the trusts are in place it should work fine. I would be more worried about speed of the analysis, the closer you can get the servers the better.

Good place for the BPA. The link I sent also had several other great tools.
“Is it possible to configure a baseline analysis from a ‘source’ server for a comparison purpose? Like I have this config on one of my servers and I want to known is the other's one are configured on the same way & same version.”
Yes, but you would have to save the reports separately out. So you cannot change the main baseline that comes with the tool, but you can run it twice on the two different to have your baseline.
